Terios Kid engine swapped with Toyata Duet 1000cc -Fuel Mileage problem

I own Terios kid 1998 model 665cc jeep. I had swapped its engine assembly with 1000cc Duet some three years back and it was working fine until last month 2017. It was doing excellent job as 80-90 KM with cylinder and 8-9 km with Petrol in City. There were some modifications done with this swap
1. Installed EFI CNG with 40 POND cylinder
2. Removed Turbo
3. Disconnected 4x4
4. Removed 4x4 Rod from font wheel
5. Installed Gear box of 665 cc terios kid
Last month JAN 2017, there was a need to change my engine. So It is changed with same DUET 1000CC engine assembly. I also changed the gear box (665cc) and CNG cylinder to 55 POND. But now the fuel mileage drastically dropped down that is 60 km in CNG and 5.6 KM/L in Petrol.
My mechanic is unable to understand the cause.
Please help, otherwise guide me to some good mechanic in Lahore who understand such vehicles

okay the car weight and aesthetics are totally different from duet. It's bigger, wider and heavier. Second did you change the ecu too? Do you feel any knocking? You've done alot of alterations to your car which isn't everyone cup for doing (ustaad jees). Get your car for computer diagnosis and get a report, perform a compression test too. Tuning, tappet adjustment, oem Rim specs would do things better. What is the Health of MAF sensor? Are you using good oil and air filters?
