What could be causing me to have a check engine light with those codes? I was getting p0016 but I changed the camshaft senor and that went away. Now how do I fix BARO SENSOR MALFUNCTION, and the other which talks about DEACCELERATION?

1100 is MAF malfunction and 1589 is for TPS some non techstream scanner will report it as CVT transmission fault as well

Yes I've had these codes from last year. I changed the engine to same 1kr because the last one had a loud knocking noise and would burn oil heavily and was smoking. Bad piston and block it turns out to be. Anyway from day one after my mechanic installed this new engine I have had the check engine light on. So I scanned and got those codes. Some research I was doing said P1100 is referring to the Baro sensor malfunction and that sensor is built into the ECU and that it's tied to the MAF sensor. I bought new MAF sensor, same part number and the light is still on, even used the MAF sensor from the old engine still the check engine light is still on. So I went ahead a few days ago and ordered a new ECU with key from BEFORWARD JAPAN, with same part number and year as my 2010 Vitz. Waiting for that to arrive here in Jamaica and see if that fixes the issue because I want to sell the car by the end of 2020 but want to fix the issue first.

Brother no idea about it. Only an expert can guide best in this regard.

I changed the ECU. I bought it online directly from BEFORWARD in Japan. Now that the ECU has been changed I no longer have the check engine light and the car is not misfiring again. It runs like new!!

To the best of my knowledge, a BAP or barometric pressure sensor is build into the ECU of a 1KR engine. Someone with the knowledge of ECU repair can fix it. It usually needs to be replaced by a new one taken out of an other card.
